Found the problem, for anyone having the same problem:

I used a server cronjob to trigger the WordPress one. When calling it via php, it resulted in the above error message. Now I use wget and the problem is gone (curl should also be possible).

I only found it because some plugins where not working with the php cronjob. There is a difference when running the cronjob via php or wget, as the php one seems to bypass hooks and does not behave like the standard WordPress one (which I switched off when creating the server based one).

So: if you want a server cronjob for WordPress, do not trigger it via php.
