I had completely forgot about "ipython_config.py", it may be indeed the best place to tweak that part...
or just IPYTHONDIR ?
Reading http://ipython.org/ipython-doc/dev/config/intro.html, it looks simple to implement.

 IPython will create it if it does not exist

I would imagine default Ipython HOME directory should be one of this :
winpython-...\python-..*\Scripts\Notebooks
winpython-...\Notebooks
winpython-...\settings\Notebooks

The advantage of the first one is :

it is just a matter of pre-creating the directory at build,
and we can leave default place as it is,
people can do it in their existing (thousands of) older winpython in 1 second

The advantage of the second is :

better separation from python internals,
more neutral place :
- if we have more and more user mixing Ipython, R / IR, IJulia, Jupyter, or other tool on their PC
- if user want to move/copy this part between winpython (or other) distributions

The third would be equivalent to [HOME]\Notebooks

We can also do a variant and replace 'Notebooks' per 'Documents' ..

Not sure what the best is, but for sure any of these is better than current situation
