Now that internal symmetry has been ported to biojava, I wrote the chapter about symmetry in the tutorial. I have also explained a bit the quaternary symmetry detection, but is there anything incorrect or that should be better explained @pwrose?
Some links to documentation don't work, because there hasn't been a release with the internal symmetry code. They should work when it is done.
