E.g. in PDB id 1smt, residue 20 is observed (has coordinates) for chain B but not for chain A of same entity. EntityInfo#getAlignedResIndex() should still be able to return an index for that residue, but it doesn't at the moment. This bug was introduced in 5.0.0
